Su estructura estaba compuesta por itinerarios fijos, puertos autorizados y embarcaciones aptas para cruzar el Atl\u00e1ntico. Se divid\u00eda en rutas espec\u00edficas, como la <\/span><b><span data-contrast=\"auto\">Flota de la Nueva Espa\u00f1a<\/span><\/b><span data-contrast=\"auto\"> y la <\/span><b><span data-contrast=\"auto\">Flota de Tierra Firme<\/span><\/b><span data-contrast=\"auto\">. La primera ten\u00eda como destino el puerto de Veracruz, mientras que la segunda se dirig\u00eda a Cartagena y Portobelo, en Panam\u00e1. Los barcos de guerra, denominados <\/span><b><span data-contrast=\"auto\">capitana<\/span><\/b><span data-contrast=\"auto\"> y <\/span><b><span data-contrast=\"auto\">almiranta<\/span><\/b><span data-contrast=\"auto\">, pertenec\u00edan al rey y estaban fuertemente artillados. Su misi\u00f3n era proteger a los barcos mercantes, los cuales eran propiedad de comerciantes particulares.
